So if you're sitting there on the train just minding your own business, and a cop walks up to you for no reason and orders you to strip down to your underwear, and you refuse, can you be arrested?

I think you need to update your definitions as to what an officer is and is not allowed to tell you what to do - the order does not have to break any specific law in order to be unjustified.
