My guess is that it's Barra Funda on line 3, where people can transfer to commuter rail.

Your excellent diagrams clearly show that alternate trains use the middle track and not the tail tracks, so they stop once, to unload and load (possibly at the same time). Trains that use the tail tracks stop twice, once on each of the outer tracks.
