The arched tunnel scene with the runaway train is on the Uptown Express tracks heading towards Grand Central

You might be right on the other things but I stand by it being the original downtown tunnel. Look at the diagram here

The uptown express track will be a "double arch" as shown in the diagram. The tunnel in the movie is a "single arch" with two trackways.
