The letter "S" is used for shuttle and as such can be IRT,IND, or BMT.
yes- there are shuttles in all three.
BMT has the B & R Shuttle overnight in Brooklyn.
IRT has the dyre and Times Square .
IND has the Queensbridge, rockaway Park, and the overnight lefferts shuttle.
